While Mayor Bloomberg and President Obama have their hearts in the right place, the very idea that the Cordoba House hysteria is about "religion" is not really accurate.
The fact that the public debate has been framed around a "Ground Zero mosque" flows not from the facts of the project, but from a cynical right-wing agenda to create a wedge issue.

Because Muslims have received permission to build an Islamic cultural center including a mosque 2 blocks from Ground Zero, the right wing has been engaged in a collective freak out for several months.
